Summary:A total of 62 Atlantic salmon individuals of both wild and hatchery origins and 206 individuals of wild sea trout were sampled in order to investigate their mitochondrial DNA variation. The sampled individuals represented the Baltic salmon and sea trout populations of the Nemunas River basin. NADH dehydrogenase ND1, ND3/4 and ND5/6 subunits of mtDNA of salmon were amplified and subjected to restriction fragment length polymor­phism (RFLP) analysis. ND1 subunit was analysed in sea trout. The data of sea trout and salmon mtDNA polymorphism were compared to the previous studies of the species from the region. According to the comparative analysis, Nemunas River salmon and sea trout populations originated from the eastern glacial refugia.
