According to J. Braun-Blanquet scale (1964) was estimated at 10 bays. Total identified 21 plant species, wich number of research areas ranged from 1 to 6. The most commonly found species were Phragmites australis L. and Typha angustifolia L. These plants have been detected in six study sites. Rarest types of Potamogeton compressus L., which was found only in one investigation spot and Nuphar lutea L. Plant species abundance was determined by calculating the average of all plant species percentage coverage plot. Mean projection coverage of plant in selected bays Kaunas lagoon – 59.3 %. 5 scores were evaluated: the first and the fourth bay contain coverage was higher than 75 %. 4 points the second, fourth, 6-8 that of the tenth bay, they were 51–75 % coverage of the research plot. Third, fifth and ninth barrel coating was evaluated by 3 points (from 26–50 %). Test sites species abundance averages statistically significant different (p <0.05). Nitrate concentrations in Kaunas lagoon bays have been found varies from 525 mg / l range. However, in no case does not exceed the hygiene standards (threshold values) –50 mg / l. The site nitrates quantities averages statistically significant different (p <0.05). Study did not detect nitrites. Study of phosphates concentration in Kaunas Lagoon bays varies 0.2–0.5 mg / l range. 0.5 mg / l is the maximum permissible concentration and therefore the amount of phosphates in the Gulf should only decrease.
